Did some more troubleshooting, it's the USB status LED that blinks sometimes. The date on the firmware is 0511 according to the what it's dumping to the console when I connect to it with a terminal. Usually when I connect it to the computer, the blue LED never starts blinking, no amount of reset button presses help. Both red lights are on tho. This is with or without the cons...

heh, fuel is way more important than spark advance. You can be way off on spark advance and never notice, whereas if you're running crazy large injectors, at idle, you need every bit of resolution you can get to keep it from oscillating. But yeah, sounds like you've got this.

Why use op amps at all? Just adds more cost to the BOM and more complexity to the build of the board. More components to fail (as you've already experienced). You can simply use voltage dividers. You would typically fire off a coil that doesn't have an internal ignitor with an IGBT (insulated gate bipolar transistor).
Injectors can be driven off a BJT or a Mosfet, NPN either way. There are a lot of options for injector drivers.

1 degree isn't a big deal, besides the fact that you should be tuned more than 1 degree away from knock, knock at 6k isn't going to damage anything. I think that so long as TunerStudio wrote the log file, MLV can read it.
Is the schematic for Frankenstein posted somewhere? I found the gerbers, but haven't seen the board and schematic files. But I haven't checked the google code repo, maybe it's there?
